Maybe without Kerrigan’s brood , Amon’s brood is bigger, so he rather just be brutal and kill the protoss by force, while they struggle in a futile effort to stop him. With Kerrigan’s brood in the fold Amon’s brood wasn’t strong enough to take on Shakuras, so he had to go the Khala route.
Who am I kidding! Utter Darkness was ruined by the epilogue ! Orros is the worst creation in history of Starcraft!! Like maybe my above paragraph has a case without the epilogue. But NO Orros ruined the prophecy missions in WoL.

Meh. “the prophecy was made up and was actually Zeratul getting lied to by somebody else with an agenda” is easily the best thing about the Epilogue. Which is admittedly a low bar, but still.
Still doesn’t explain why Mohandar is alive and not Vorazun, though. However, I think you’re right about the Khala Amon didn’t want to just win, he want the Protoss and Zerg to suffer. Simply taking over everything won’t serve his purpose.
