The season ended Thursday this is not a bug at all. If you had gone to the portal it would have told you all this as well.

What you are reporting is not a bug.

Vanguard Season 3 ended at 03:00 (server time) on Thursday, 12th June.
Vanguard Season 4 will begin at 03:00 (server time) on Thursday, 19th June.

When a Vanguard season ends all of your Vanguard Charms and the materials used to upgrade their level are removed from your Inventory, Stash and in-game emails so that you do not have them as a head-start in the following season.

If you visit the Vanguard portal, you can collect your end of season rewards, which are based on the highest level of charm you obtained during the season.
