Due to a medical attack in October and a stroke in November I could not get home to log into my account from October until late last month (January). Due to some eyesight issues from the stroke I was only able to login and accept upgrade gear on 50+ characters. Now my eyesight has improved enough I can do more so I logged in but now all that upgrade gear, bags etc. are missing from my inventory and not in my in-game mailboxes. Could I have all the upgrade gear restored or have all those characters re-flagged for upgrades? I couldn’t find a proper help category in game for multiple characters so I’m here hoping someone can help.

First off, I’m glad you’re feeling better! That’s the top priority.
Since Season 1 ended today, all of the upgrade items (Crests and other Season 1 currencies) expired. There wouldn’t be a way for a GM to restore them or re-flag your character. The currencies expiring isn’t something that’s controlled on a per-character level.
However, Season 2 does start next week so you’ll be able to upgrade using the new currencies!
I believe they may be referring to the Gear Update. (Also the season technically ends next Tuesday, but Blizzard opted to flip the switch on currencies so for all intents and purposes, updating gear is now season 2.)
Unfortunately, they cannot be reflagged manually and you must wait another 60 days before the option is available again on those characters.

I’m referring to normal gear that only brings lower level character’s ilevels up to their current XP levels and bags etc that characters who have been offline over a month receive after logging back in. I know nothing about crests etc. All those characters were under level 60.

Once the gear upgrade is done, the character automatically has the new gear applied. The old gear would be mailed to you. After the gear upgrade, the option won’t appear again (unless it does reappear after not logging in for a certain period of time).
I don’t believe there’s a way to manually flag a character for the gear upgrade once it has been done. As for the old gear that’s mailed to you, I’m not sure how long that’s kept. if the mail expired, there’s a good chance it can’t be recovered.
There is not. However, if a character is not logged into for 60 days they should be offered the option again.
If you have taken advantage of the gear update on any of your characters, please be sure to remove your extra gear from the mail as that will eventually be purged from the mail system.

Thanks! I was almost positive I saw the option reappear on a few characters that I haven’t logged into. Good to know I wasn’t seeing things.
