Seems as if Secret of Mana isn’t a Cut-down Game but a Game reusing Chrono Trigger’s Cut Assets! More specifically the Maps and Locations!
The Ruins areas are naturally the Prehistory Era with Queen Zeal leading the Cultists: https://tcrf.net/Secret_of_Mana_(SNES)#Unused_Character
The Palaces are the Antiquity Era where the Kingdom of Zeal is supreme!
The Water Palace is Zeal Palace and the Grand Palace is the Ocean Palace.
The Fire Palace is the Sun Palace while the Moon Palace is cut from Chrono Trigger only reused in Secret of Mana.
The Underground Palace is a cut Light Palace with the Palace of Darkness being a cut…Palace of Darkness… How did I come to this deduction of all deductions? The fact that the landing place for Sage Jock on the Map is a Palace distinct from the one representing the Palace of Darkness lower on the mountain!
The Light Palace is actually the cut Gold Palace and the Wind Palace is the cut Wood Palace!
The Castle Dungeons of the Empire, Witches’ Forest and Ice Country are the Medieval Era while the Castles with Shops and NPCs are the Modern Era!
The Place where you meet Sage Jock is the bottommost Cave of the Dwarf Village in Gaia’s Navel!
The Empire Sewers are the Future Era as is the Scorpion Army Ship.
