I know that after I go through the entire story and choose a covenant that I can choose to level an alt in Threads of Fate. But if I choose to level an alt by regular questing, do I still have to do the regular story in order or am I free to level in any zone?
If you decided to use the Threads of Fate it will complete the Shadowlands storyline quests, so you won’t be able to level using those. You’d only be able to do side quests, World Quests, etc…
If you decide to level through the Shadowlands quests, they do still go in order as there is a linear progression to them.
It is still in usual order. Threads allows you to go in any order you wish, but you cannot opt to go back to the story if you go that route.

Threads does not provide any campaign progress. You must achieve level 60 first, and then progress as intended with the added benefit of the renown catchup mechanic.

The Threads of Fate option is not available until one character has completed the Shadowlands storyline up through leveling to 60, selecting a covenant and completing chapter 1 of that covenant’s campaign.
If you have a character that meets those requirements you can opt to use the Threads of Fate on an alternate character. That will immediately complete the Shadowlands storyline quests and have the option to select your covenant. You won’t be able to do any of the covenant campaign until you reach level 60 with that character.
Threads of Fate is an option you can choose at any time, provided one character meets the requirements Vrak laid out.
You cannot choose to go back to playing the story after choosing the Threads, however. Threads is a final choice for that character.
