Twice now I played Zephrys and didn’t get a wish. I triple checked that the deck contained 0 duplicates and the border of the card was gold before I played it. Both times his ability was nulled.

There are ways for your opponent to shuffle cards (for example Bombs) in your deck. Zephrys checks your current deck, not the one you started with. Are you sure your opponent did not do something like that?
The starting decklist does not matter – he checks for duplicates at the time he is played.
How did you check your deck for duplicates at that moment ? Did you use a deck tracker?
