I played Okani to counter spell. Opponent had Learn Draconic quest at 0/8 and he played 2 mana spell. It was countered, but his quest Learn Draconic became 2/8.

In my understanding “counter” means fully negate all effects of a card, like it was never played. But some side effects still break through counter effect.
No this isn’t as intended. What is supposed to happen is that, for example, if this had been counterspell, your opponent wastes the mana, the spell isn’t cast, and the quest is not progressed. Okani’s particular spell counter effect seems to work differently.
