This is the third rotation in a row where cards I owned from crafting or a pack that were in a deck that I regularly use completely disappeared. This time, I had to recraft Brann Bronzebeard and 2 Faceless Manipulator because they just poofed out of existence.

The cards that disapppear from your collection at rotation time are all from the Core set. These are the very same cards that appear out of nowhere in your collection during the rotation (and during the introduction of the Core set, now two years ago).
This is how the Core set works. All players receive all cards from this set (though golden copies only unlock upon reaching certain milestones). For free. And they cannot craft or disenchant these cards, they are all uncraftable. Some cards exist in the Core set only, others are copies of cards from older sets that are normally only available in Wild, but that become available by creating an exact copy of the card in the Core set (well, not 100% exact, the watermark in the text box, that indicates the set, is different).
And every standard year, the Core set changes. So cards that rotate out are removed from your collection, and new cards that rotate in magically appear in your collection. This does not gain or lose you anything, since these cards are free and uncraftable. It is impossible to lose dust on this because nobody is ever able to spend dust on Core cards.
If you already owned, for example, the League of Legends version of Brann Bronzebeard, and you did not disenchant it when you noticed you also had a second option in the Core set, then you should still own that copy of the card. But if you did not own it before, or if you disenchanted it, then obviously you won’t suddenly receive it when the Core set changes.
If you are 100% sure that you previously owned Brann in the League of Explorers version (so not only in the Core version!), AND you are 100% sure never disenchanted it, then I recommend opening a ticket with customer support.

You said the cards are uncraftable,well I can craft them. After I already have done that. Faceless manipulated. Why ?
The Core-specific versions are uncraftable.
