Ok. I have played this game a long time. Almost 4 months now. Does secret passage first put the cards in your hand in, then shuffle and draw? Or do the cards in your hand have no chance of being re-drawn?

This. They are put aside, then at end of turn returned to your hand.
Secret passage, even post-nerf, is one of the most powerful rogue cards ever printed, partly due to its deck thinning capabilities.
Pro tip: if you are ever unsure about a card interaction, you can always playtest it vs the innkeeper and thereby avoid possibly throwing a match, depending on how much you care.
