Beanstalk Brute needs to buff top 3 minions on top of your deck. It only does it to 1
How do you know it only does one?
What actually happened in the game that made you think it only did one?
Because when i get the second minion it doenst buff that one. Only the first one you get. Pretty simpel
Unless your deck gets shuffled between playing the card and your second draw. Then the card that got the enchant is no longer second.

I have no clue what you mean. All i can tell you is that there is only 1 minion getting the buff when it should be the top 3 minions.
You play Beanstalk Brute.
The top three minions in your deck get buffed.
You draw the first one of those.
You or your opponent plays a card that shuffles your deck.
The other two buffed minions are now near the bottom of the deck, and some other unbuffed minion is now on the top.
You draw the unbuffed minion.
Yeah but that is not what happens. I tell you its not buffing more then 1 minion.

I know but i dont use those cards and it still does not work.
If this is a genuine bug, it seems odd that nobody else has reported it.
Maybe someone can make a test deck with that card and confirm or deny that it works for them.
I just report what i know.
Does the in-game history log show that the Brute buffed three other cards?
It won’t show which cards, of course, but I believe it should show three facedown cards, indicating that the buff was properly applied to three other minions.
i.e. the history log should look something like
Beasnstalk Brute > [card] [card] [card]
I can confidently say that it correctly buffs the top 3 minions of your deck, even if they are not the top 3 cards of the deck
If you encountered a bug it would required a replay to see what would have triggered it
