I’m NOT advocating for factions to go away, I’m just trying to look for a narrative reason why factions are still at play when Horde and Alliance are in this Covenant vs The Jailer afterlife war thing together. The plot is essentially rescuing leaders of both factions, no matter your current faction. We’re working together, again for like the 11th time, to defeat a greater evil.
Then there’s the oddball of Tyrande who wants to genocide the horde, yet Horde of Night Fae are tasked with trying to save her. It’s especially jarring when the player sided with Sylvanas during BfA’s “Fate of Saurfang” questline.
Something else that has bothered me since WoW’s inception is how us champions cannot at all understand folk of the other faction when it’s clear that we do, shown in numerous cutscenes. “DON’T LISTEN TAE HIM! YER A CHILD O’ AZEROTH” said Magni Bronzebeard of the Alliance in common. Oh wait, the Horde’s champion(s) don’t know common. So Magni said that in Orcish?
Why do countries exist if we don’t fight each other ?
Different people, different cultures.

This comes up in every expansion. Basically it’s so Blizz can keep selling PVP to PVPers.
Personally I think the two faction system has been broken since Wrath. I’d love to see the covenants go to war as new factions. They actually have something to fight about, unlike Alliance and Horde.
But even the covenants are fighting together against a common enemy.
Edit: I stand corrected about a source of conflict between covenants. Anima control.
It exists as an archaic idea and claimed to be a pillar of the franchise that can’t be broken, yet we have seen Horde and Alliance team up numerous times to face world ending threats. I say keep it for PvP reasons but allow cross faction grouping for PvE.
Tbh, the faction conflict thing just feels forced.
Without the horde we will have no beef
PvP and differences of opinion on what’s right and what’s wrong.
Also, race wars
Idk, Kul’Tirans and Dwarfs are packing plenty it seems to me. 
What bothers me is faction-specific mob tagging in non-WM and not being able to have communities be faction-inclusive. Blizz can do all the PvP and conflict they want, but I feel like there should be options for people who aren’t interested.

Especially considering faction imbalance on some servers. I didn’t look at all the charts or whatever for how bad things were for Horde on MG, so I got to enjoy SL seeing a sea of orange names and fighting for mobs.
I kind of liked how they did things in Cata, where you needed faction rep to get shoulder enchants
