Back after a few years. Why do I have 2 active pets, one of which I can’t choose?
The one you believe you can’t choose is based on the first slot pet in your stable. So change the pet that’s in that slot. The reason you have two is because you have the Animal Companion talent in your beast mastery spec tree.

I wish they’d make a Glyph (or maybe a UI checkbox) so that the 2nd pet is just a copy of your primary summoned pet. I like symmetry aka 2 of the same pets, and it’s tedious having to tame two of them.

The main issue with how it’s currently done, is that the only indicator of what that slot is for is a -. No other descriptors, no header, no tooltip or other explanatory signs. Especially considering how it’s located as part of the Active Pets overlay, it’s frankly more likely that players will think of it as another active pet slot. In a way, that does make sense, since it’s meant to be a 2nd main pet for BM hunters. But from a user standpoint, the functionalities surrounding the management of that 2nd pet differs from that of other active pets.
In the hunter stable addon we’ve been developing/making, we too have placed a dedicated slot for the animal companion as part of the frame for Active Pets. It was one of the earlier things we settled on back when we started with development. It[as it is in the newly updated default UI] just needs to be made more clear, visually, what that slot is actually for.
The new default interface, specifically the stable scrollframe, is also a bit restrictive. You have no way of showing the Animal Companion within that part of the interface, despite how it’s actually part of the stables, not the active pets.
Anyway…There’s been a feedback topic up on the 10.2.7 PTR for some time already. Hopefully they consider some further changes.
Can understand that. Especially if you’re someone who enjoys taming a lot of pets, and also like to swap frequently between them. Personally, I don’t mind how it works now. Though, I only opt to tame duplicates of a selected few pets.

Would make a decent choice node option. Animal Companion gives you 2 pets each 35% weaker or True Friend making your single animal companion 30% stronger. Effectively, both offer the same dps increase, but you can get the benefit how you want to receive it.
