Currently, as of WoW retail v10.2.6.54499, the “transmog each shoulder separately” feature does not work as expected. Instead of allowing each shoulder to be mogged separately, it behaves as a single unified transmog for certain items.
Here is a video of me attempting to tmog my left shoulder to “Kazzara’s Grafted Companion”, and my right shoulder to “Dueler’s Midnight Shoulder Cape”. Observe that despite the separate tmog option being enabled, it does not work properly:

It is expected that the separate tmog feature would work, regardless of what piece of gear it is being used with!

Worked fine for me after I retoggled the setting
We tried that, doesn’t work for specific pieces of armor as shown in the clip I “linked”
The clip doesn’t actually show you retoggling it, only turning it on once.
I tried re-toggling it, that does not fix it.

I’ve only been able to replicate the issue one time, and hitting undo all pending changes and toggling the shoulder transmog fixed it for me. Haven’t been able to get the original brokenness to happen again.
I’ve fully replicated it. The issue isn’t limited to those 2 specific items, but rather it is specific to the base appearance of the shoulders you are using. If you set the off shoulder to have the base item appearance, it will instead inherent the appearance of the primary shoulder.
