So the titans left various installations with machinery behind with the purpose of converting the world soul to order’s cause, the question is: did the black empire leave anything similar behind? Or did the titans completely eradicate all traces of the empire?

That was what the old gods were doing. They didn’t have a facility, they burrowed into the crust to do it themselves.

There is the lore book in game where Odyn tells everyone to hide the advancements that the black empire made. What those were, we’ll likely never know

Those Runes are all over Ulduar, Uldum, Uldir and the Iron Dwarves of Loken.
Of course Ulduar’s Architecture which has been seen in the Heart Chamber has been attributed to Archaedas though why he slapped the Black Empire’s Runes all over his Facilities is unknown…
