Not sure if it’s a bug or something else but any trainer I interact with will always show “unavailable” skills. If I uncheck the box, close the conversation with the trainer, and open it back up, the “unavailable” skills will be selected again.
This is on all characters regardless of faction

Super old post but hopefully this will help someone. I downloaded add Class Trainer Plus which so far allows you to uncheck the unavailable to turn it off and so far is persistent when I reopen a window
I made an addon to fix this:
TrainerFilterFix
