My team cleared BOT 25 through Cho’gall heroic last night and did a few pulls on Sinestra last night with the intention of finishing the fight tonight. We are now unable to access the boss as the floor has respawned and we cannot jump down.

We just ran into the same problem.
We figured out how to fix it with my guild. We had to soft reset the instance(nobody inside for 30 mins). After that, the leader invited one other person, set it to heroic, walked inside and the floor was gone again and we were able to fight Sinestra.
