Can the main BuffFrame be touched at all? I’m looking to organize it in instances; filter out xp/rep and whimsy buffs or put them on a different bar, put raid buffs and self-applied buffs on separate bars, increase size of buffs on one bar without resizing them all…

The filtering of buffs in the main BuffFrame is not possible through the default UI.
An addon can replace it, or supplement it, with one or more custom groups of buff icons, using the filtering and sorting options provided by Blizzard. The icons in a particular group can be laid out in variety of ways, resized, sorted, etc.
But the filtering and sorting options are extremely limited, and in some cases do not include things you would expect.
There will be a few more options available in 12.0.1.
