Pet battles do not display on the large maps. They do display from flight master maps. They might show up as part of a quest like “defend bastion”. They will show up on the large map if you are close enough to have triggered them to show up on the mini map. I like to do the pet battles if I’m semi-close to them but I never see them anymore unless on top of them or at a flight master.
And you do have the Pet Battles option checked on the world map, correct?

are you running any addons? If so, are they up to date? Have you tried a full UI reset?

I do have pet tracker installed but I have it disabled. I did notice something extra last night. It’s only affecting my hunters that use “the wild hunt” as their home base. I tend to play them more than others. My characters that use Bastion or other places all seem to work fine.
