Where do I see how much honor I gained at the end of a bg?
I took off Reflex due to some ui errors and I depended on it to tell me how much honor I got in a bg. Now without it, I don’t know how much honor I am getting per bg. It use to be located on the far right of the scoreboard.
Where am I overlooking this?
They no longer give that information in a useful format. It scrolls in chat if you have used that setting.
I think they changed it because they wanted to get away from people grinding honor for the account-wide achieves, and move back toward per character earning for essences.
Same spot that shows what loot you get, it has a section with the amount of honor next to the next honor lvl that rewards something.

Maybe try resetting your ui by deleting the wtf folder and what not.

Well, you are. 
But not when it comes to the scoreboard
It would be nice to see an explanation of the secondary objectives and how to see these scored by a scoreboard which works. Start a go fund-blizz page to collect enough money to hire someone to fix this.
