I completed Ally of the Netherwing after the TWW Prepatch hit. I was rewarded only 38,182 reputation for completing the quest, instead of the expected 42,000, so I’m still hostile with the Netherwing instead of Neutral. I was able to do the two followup quests that open the Netherwing dailies, Blood Oath of the Netherwing and In Service of the Illidari, but since I’m still hostile, I’m not offered any of the daily quests at that level. I have a bunch of Netherwing Eggs saved up from Netherspite in Karazhan, but I’m not offered the quest to turn those in either (again, Hostile) so there’s no way for me to gain any more rep and start progressing with the Netherwing. I imagine this is related to the other reputation-related bugs that have been noted.

Yep, still have this issue.
Welcome to the Rep bug. We have not heard anything from them yet. Lots of reputation went back to neutral or not gaining the amount you should be awarded
Have this bug on two characters as of today as well.
Not saying this is a fix, but a work around is probably waiting until TBC timewalking and completing this on an alt. That can be a long time depending on when someone has this happen to them.

In order to have this corrected you need to zone back into Shadowmoon valley. As soon as I zoned in, I gained 3569 reputation moving me to Neutral.
I was still at Hated though until I went to the Zone.
I can confirm they have fixed it. Just like you say the second you zone in boom.
