Nothing in the dialogue indicates we kill him in the pre-patch, just fight him.
Also we’re going to a plane full of dead people. So… good chance he’d be there anyway.

There’s nothing to indicate that. Nathanos does not struggle during the encounter. He’s likely just hostile to us. For now.
We won’t be the one to kill him. If anything, it will be by Sylvanas’s own hand.
Nathanos is in on this plan as well. My guess is they need him to do something in the maw.
The first three lines of his dialogue read like the opening example of a guide on how not to write snarky villains.
Genn: “There can only be one brooding middle aged man in a dark trenchcoat!”
Nathanos: “You can’t kill me! I have the plot protection of Blizzard’s writing staff!”
Genn: “Puny Blizzard!”
Nathanos was the best human… better than the Alliance deserved. Now, they’re going to hunt him down and kill him, because he was just too good for them.
