Should I juse both Mass Disintegrates on the same target, or should I swap targets for it?
You want to tab the second to another mob that will live the full duration of your bombardment debuff, unless you have a high prio target that needs to die ASAP.
And if you have 4+ enemy targets use Pyre after each Mass Disintegrates with x14 - 16 stacks of Charged Blast.
May I ask you why? Is it to spread bombardment? I was using my mass desintegrate on the same target 
Can’t speak for their thought process but yes, it’s this. For multiple reasons:
The first is that you just get more overall damage from it.
The second, and most important, is that with Extended Battle and Wingleader talented (they should be), both bombardments are proccing separately and are double dipping to reduce the cd on your deep breath, and your pyre spam is increasing the duration of both to keep the cdr rolling.
