I completed the Dragonflight skinning quest A Dense Delivery, and lost Valdrakken Accord Reputation as a reward.

Same thing just happened to me. I completed “Web Victims” world quest and got:
[04:26:06 AM] Web Victims completed.
[04:26:06 AM] Experience gained: 9100.
[04:26:06 AM] Your Warband’s reputation with Iskaara Tuskarr increased by 2550.
[04:26:06 AM] Your Warband’s reputation with Iskaara Tuskarr decreased by 2400.
My main has max rank with Iskaara Tuskarr, so perhaps this has something to do with it?
Not sure, tbh.
This toon has max rank with Valdrakken Accord and so has my main.
My 7th legion Rep got reset to friendly after I finished a story mission, just as I was about to hit Exalted.
This appears to be happening for all the quests I have turned in today. Pandaria Timerunning. Affected the quests “Citizens of a New Empire”, “The Dreadsworn”, “A Cry From Darkness”, etc. for Klaxxi rep. And “Voice of the Gods” for Dominance Offensive rep.
Happened for me as well with Operation: Shieldwall’s opening quest.
Happened for me with the Dream Wardens while opening a purple dreamseed cache
It seems to be working correctly for me now. I’m getting small amounts of rep, but no longer the “gained big number, lost slightly smaller number” I was seeing in my log before.
Same thing happened to me doing the Landfall campaign
