I had just gotten around to farming out the Kurenai rep from The Burning Crusade and i log on today and the reputation bar is missing from my reputation panel as it would be if i had not done any quests for them. I have some quests that require at least neutral reputation to obtain although I was about midway through honored when i last checked a few days ago.

Hi - I was having this same issue working on some old achievements. It fixed itself when I flew myself (not using a flightpoint) from Terokkar Forest into the corner of Nagrand near the Burning Blade Ruins and killed some ogres there. It restored my Kurenai rep and started giving rep for ogre kills and quest completions. Hope this helps!
