I’m exalted with the Knights of the Ebon Blade. Toon is Warpaths - Whitemane. I transferred from Skyfury Alliance (Warpath) where I was exalted, to Whitemane Horde and now it’s all hostile, like I never did the quests to unlock the area in The Shadow Vault. Currently I cannot buy a helm enchant off of the quartermaster because of this. I tried what support said. I turned off all UI and reloaded/relogged and nothing changed. However, I can see the area on my Warlock who’s only friendly. Maybe a setting got messed up during transfer?

no, there are a few faction specific quests.
From wowhead:
If you get a character to Friendly-Exalted with Knights of the Ebon Blade and then receive a faction change-
You will not lose any reputation with the faction , however you will need to complete the following quests again:
It’s All Fun and Games (Horde) or It’s All Fun and Games (Alliance)
