I’ve been getting pets from the Nazjatar vendors and from quests recently but when I click on them I just get a message “cannot add companion to this account”. I’m wondering if there’s an upper limit to the overall number of pets we can possess or if something is just bugged.
You can only have 3 of any given pet (sometimes, only 1). There is an overall limit that can be raised by various consumables.

At the moment the upper limit for pet journal storage, for those with both Pet Portals, is 2000. They each add 500 slots.
Okay, I guess I need to get into more pet battles and build up some currency
My suggestion is you to through and eliminate any wild caught duplicates you have.

In addition, you can cage and sell other pets you have duplicates of.

I had to do that to my own account before I saved up enough for the pocket pet portal. There are some that I keep duplicates of, as well as the cageable ones… but not many.
