According to warcraft pets " Kyrian Covenant members can earn Indigo by defeating [Alderyn and Myn’ir in the Trial of Wisdom](Path of Ascension) for the first time."
Kyrians need to upgrade the Path of Ascension sanctum feature to Tier 3 first, and then they’ll be able to challenge Alderyn and Myn’ir in the Trial of Wisdom.

As for how rare? Considering it requires T3 and that’s no small amount of Anima Power to sink into one Sanctum Feature, it’s probably fairly uncommon. According to WarcraftPets stats, approximately 0.2% have collected Indigo.
