So I was grinding rep with the Bloodsails so I could get the title, I was doing the thing where Booty Bay was under siege thing, I got to friendly and I went back to the ship for the next quest, but the ship is phased out and all the pirates disappear and I can’t get in quest. How do I fix?

I literally can’t, the quest giver for the quest is hostile with me now.
the quest giver you want to talk to for rep, is a bloodsail dude… there’s no reason why he’d be hostile.
just to clarify, are you talking about Fleet Master Firallon?
You can TRY opening a ticket but CSR lately has been masterful at hitting a random copy/paste reply with nothing to do for the issue. As for things you can do while you wait for an answer, check to make sure you don’t have any quests in the area that might be interfering. An example is I couldn’t complete the lunar quest to imbue the staff because I had another quest in the same zone requiring me to kill those things in Hyjal.

Attention: Upon Turning in “Call of Booty” to Baron Revilgaz you become phased out in booty bay and the bay becomes under attack by bloodsail pirates. The original boats on the Wild Shore, where Fleet Master Firallon was when you started this adventure, will also be phased out to you. The reason they are phased out is because the boats move to the new phase of booty bay harbor. Go back to your phased out section of booty bay harbor and Fleet Master Firallon will be on one of those boats in the harbor.
