I also cannot see the crates. Finished the secret quests so went to do this. Went to the clam did what I needed to open it and there is no chest inside. Also there is not soggy letter on the board next to Alyx like there should be.

Adding details to this- It seems if you open Gerald the clam BEFORE you ask Alyx for harder challenges to unlock the notes on the bulletin board it causes a bug where the dialogue disappears. On top of this, without asking her for harder challenges you cannot see the crates even if you do the necessary actions that would normally reveal them
I have 10/11 crates completed but the mildew note on the board will not appear. I’m pretty sure without the note to read it doesn’t kick off the event for it and thus I’m stuck. Bug reported, please don’t let it end this way.
I was hoping that after todays reset and quick maintenance there would be a fix for this but no luck. Customer support acknowledges the issue but only advice they can offer is to send a bug report.
Id recommend trying on an alt, you may be able to see it there and I think the achieve is warbound
