I have 2 chat boxes - the general box and a box for guild/party/raid/whispers/bnet. The standard one gets all the other stuff in it. Well, it appeared that the general chat box was reset AGAIN because my guild chat was coming up in it when it wasn’t supposed to (unchecked). Well I looked at the settings and they were still what I set them to. So I rechecked it and unchecked it and for now seems to be working properly again. But FYI that I shouldn’t have to do this on 35 characters when I just fixed them a few weeks ago from when you messed them up the last time. Please retain user’s settings. Heck, why isn’t this an account wide option by now while we are at it?
EDIT: It’s a lie. I logged back out and in and it reset itself. Guild chat, although unchecked, is showing up in my general chat box. Morae-Shatteredhand (and probably all the rest of my characters) if you want to see.
I’m having this same issue, even looking at the chat-cache.txt file it’s set properly. But in game it’s random (it’ll still send stuff to my main window even if I check / uncheck it). And you don’t even have to logout/login for it to get messed up again, simply reloading UI messes it up.

I even tested with no AddOns, same bug.
I only have a lust mod, meters, and 2 pet mods so I didn’t think those would be an issue. It’s just frustrating because I have them apart for a reason, otherwise I miss things.
Had chat split into G, S & W, Log, Trade and something else. Right clicked on the chat box, settings, reset to default fixed that issue (just had to leave the spammy channel again). Not sure if that’s what you’re having too, but that’s the fix if you do.
I’ve also been having this bug and posted about it yesterday. It doesn’t matter if I have addons on or off, this bug still happens.
And as soon as I set them back up how I had them after doing this, the problem returns.

Did multiple no addons, deleted WTF, reset cvars, reset chat, reset game multiple times on multiple chars and it comes back to whatever it feels like belongs in the chat channels. New tabs work, but the default General and Combat Log are useless and full of stuff I don’t want.
This also was the same behavior on beta.
I am having the same problem. I’ve tried all of the above to no avail. I also tried making the chat-cache.txt file read only, which didn’t help.
Same problem on EU server.
The interesting thing is, logging out will not retain settings, but if you log-in & then do an immediate /reload, it will respect your settings.
Got this problem too. I have a separate chat window for loot, currency, XP and rep, and they are all appearing in the main window instead. Tested without addons.
I can confirm that if you do a /reload right after logging in (give it a minute or so to load all your addons) that it fixes the chat settings (basically honors what’s really saved). What a strange bug.
Strange, I can replicate reloading upon logging in and the settings working but I don’t understand why that’s a thing. And if you log out and back in it’s messed up again, you would have to reload every time you log in.
That’s exactly what I’ve been doing, it’s super annoying.
