I have had trouble with bag sorting for a long time. Years, at this point.
I normally use Bagnon to have all of my bags in one frame. Have for years. But on some characters I would have to reverse the bag order to have my hearthstones(and some other stuff) at the top of the frame. But on other characters, it would be fine. I always thought this was strange, as I have no bags ignored. I thought it was a quirk of Bagnon.
When Bagnon wasn’t working recently, I was messing with the default bags. On my ally priest, auto-sorting will only put my hearthstones in my backpack if I have no other bags equipped. Of course it can only “put” them in the backpack like this, but if they are out of order, it at least sorts them in the backpack.
If I add even one bag, though, it will put my hearthstones(and some other stuff) in the new bag, and not the backpack. This is regardless of what kind of bag it is. But on my Horde mage, sorting puts the hearthstones in the backpack like it should.
Sorry this is a rambling post. The key thing here is that even if I don’t have any bags set for trade goods, equipment, or consumables, and have no bags ignored, the game will only put the hearthstones(and some other stuff) in the backpack on SOME characters, but not all. This sorting issue is what’s been causing my Bagnon issue.
All of my high-level characters have hexweave bags at this point. But even on my lowbies that don’t have them, this happens. In fact, every lowbie allied race I have rolled needs its bag order reversed because the sorting is weird.

I suspect that something has gone haywire in your WTF folder. As a test close the game then navigate to that folder then rename it to .old (WTF.old)
Restart the game which will install a shiny new one. You will have no addon settings. Test things there.
If it doesn’t help delete the .old off your original folder then delete the new WTF the game installed.
Thank you for the suggestion. But I just did a clean install of the game. This problem has been going on for years and I have wiped out my addons and configs many times.
As I’ve stated, even after a clean install with no add-ons at all, when I hit sort, it does not sort things the same on every character.

There are some settings saved server side. You might take a look at that.
Open the Battle.net Launcher - right click on Launcher icon. Select Run as Administrator. Look for the Options link underneath the Wow-Legion emblem. Open that select Game Settings click the Reset In-Game Options button.
There are also character specific settings.
Open the Character Selection screen. Select the character with issue. (Don’t log character in)
Click the Menu button in lower left corner - select System - then at bottom of pane select Reset User Options - click “Okay”. Now log in to that character.
(You will need to follow this for each Character you wish to reset)
Be warned this will reset macros and keybinds.

Well I did as you suggested. Both on the launcher, and at the toon select screen. It didn’t help the problem. No macros or keybinds were erased, however. I have created 2 short clips to demonstrate what I am seeing. In the first, is normal sorting on one of my Alliance toons. You can see the hearthstone go to the backpack when clicking sort. The 2nd, is sorting that is broken on a different toon. You can see what happens upon sorting. Same server. Reset done as you said. No addons enabled.

The only thing I found that makes the game sort correctly on the broken characters is to make every bag an “equipment” bag. Then, it seems, the game is forced to put my hearthstones and stuff in the backpack. But as soon as I remove the equipment tag from any bag, the game will pull all of the stuff from the backpack to that bag.
Really frustrating for a person with OCD about orderliness.

If anyone else needs this thread, I have figured out the problem. AdvancedInterfaceOptions addon has a setting in it for “Reverse clean up bags”.
I had this checked for some toons, and not for others. And the kick is, the setting persists even if the addon is gone. It must flip a switch in WoW’s guts that remains no matter what.
So there it is. Thanks for the assist, but like so many things. this was a PEBKAC issue.

AdvancedInterfaceOptions addon didn’t cause the problem it allows you to fix it! OMG!! I have had this problem for a LONG time. Thanks so much for this. Now every character has their bags sorted the same way.

Thank you so much for this post – it has been driving me mad because I just couldn’t figure out what was wrong when it worked on one character but not my others. AIO is an amazing addon, and I forgot just how handy it truly is!

I am the odd one out I guess. I’ve done everything suggested and still can’t solve it. I only have the problem on one toon. It seems its refusing to sort to my main inventory bag. Like always in the middle of the pack it’s sorting to the first bag I have no matter the combo of bag order and slot order. I have advanced interface options but I reset it and all the settings. I tried all of the combo of settings with that as well. Recommendations? I have uninstalled and reinstalled. I have deleted the wtf folder and made new ones ect. PLS HALP

I’m really late, but just experienced this issue after the prepatch for Dragonflight. Every time I clicked “sort bags,” every item went to my equipment bag. I found the fix through ElvUI - under your “Bags” setting, check the box to “Use Blizzard Cleanup.”
The new sorting command is as follows for fix: /run C_Container.SetSortBagsRightToLeft(true)
