Ok I was able to get credit after it failing the first time. Do not drop the quest. Go back to the wall and take the flight back to the ship. Kill the Captain again and take the flight back to Boralus (I also was not in combat clicking the ride back, not sure if that had anything to do with it). It gave me credit the second time and was able to turn it in.

Finished the quest with the help of info from this Gnome in a another thread
Also got 385 item level legs woot
