Baganator is awesome for looking at bags across alts, but like other bag addons, it has a real fascination with forcing all items to be in one box. I dislike the lack of separation.
Are there any addons comparable to Bagnator that let you maintain the default separate bag windows?

Sorted. is quite good for an all-in-one. However, I’ve been using BetterBags of late. I wish there was a combination of the two. I love the all-in-one, caching of other toons bags/bank and the ability to have everything sorted into categories.
I was gonna say to read the thread you’re replying to because you’ve just suggested specifically what OP doesn’t want, but then I read OP’s name and now I don’t care anymore. Feel free to suggest they unequip all of their extra bags so that the all-in-one bag is actually just the 1 bag. Problem solved.
Yeah, I admit my reply isn’t worded great, but what I was TRYING to say is that Sorted has both options for all-in-one and categorised, plus the option to show individual bags.
BetterBags is an all-in-one, but separates everything into bite sized chunks.
It has an option not to do that
I use ArkInventory for this, it was options to separate things by catergory or just by individual bags if that’s your thing.
I was using that, too, but it took up almost 100mb of space. Baganator takes up under 8 and does what I need it to do: Organise stuff by their type and keeps track of what my other chars have and my gold, the item level, etc. I like Ark and I used it from BC until today but I couldn’t justify the memory it was using.
