Correct, this is how it works.
Note you can heal with Pet Bandages or at a Stable Master or your Garrison Pet Master with no cooldown.

The cool down initially was much longer, 8 or 10 mins, don’t recall exactly. It was set up that way so you couldn’t just swap alts to avoid it. Seems an outdated mechanic nowadays though.

The mechanic was added cause Blizzard didn’t like people swapping to an alt to quickly heal pets.
You can bypass this by using a bandage or a stable master. Otherwise you’ll always have a 3 minute cooldown when you login.

Just quick question. Stable Masters are not offering to heal my pets while my 3 min CD is still ticking for my Revive Battle Pets ability. Are there certain ones that will allow you to bypass the CD?
I don’t think so. All the ones I’ve ever spoken with all tell me to come back later when I’m in that 3 minute window.

They may have changed it. I know I used to use the Garrison Healer as a switch when I needed them.
Now I have thousands of bandages so I just ensure every toon has some lol.
