Not sure if it is a bug, or working as intended, however both times I have killed the final pit boss AFTER the timer has expired, there has been no Rune update plinth/barrier. The game still warns me that there are Rune upgrade attempts remaining which will be lost if I portal out, however there is no way to do the upgrade.
