First, ancestral knowledge orbs stop dropping partway into a dungeon. This has happened to me both times I’ve used an AK key. Second, I just did a Storeroom dungeon and the storeroom broke the rest of the dungeon. When I left the storeroom, the name of the dungeon no longer appeared in the upper right and it could not be completed even after I killed the boss.
