The Non-Physical Damage affix on the Great staff of the Crone doesn’t boost Earth damage. It boosts Fire, Lightning, Cold, Poison and Shadow. It left out Earth. One can easily confirm/check that it is currently bugged, simply by equipping/unequipping the staff with the stats sheet open on the character screen.

So if it boosts non-physical damage types, then Earth would be excluded.
No, Earth is not physical. Putting Paragon points on +Earth Damage nodes does not boost the physical damage.
+ Earth damage would only apply to skills with the Earth tag on them, regardless of damage type. But I would expect them all to be physical damage. It would not apply to other physical skills that did not have the Earth tag.
+ to Physical damage would affect all Earth skills as well as any other physical skills, and + to Physical damage would affect all Physical skills, regardless of the tag.

Earth is not a damage type. You also can not buy a potion of earth resistance.
They should probably change the wording on the listing in the details of the inventory from “Earth damage” to “Earth skills”.
