I have a quest from season 2 questline that states “Enter the city of the Ancients” but after being disconnected ive come back and there is no longer any quest marker for the entrance to the dungeon.

Same thing happened to me. Just go to the ‘The Darkened Way’ dungeon which is North East of the Yelesna waypoint, East of Kyovashad and South of Bear Tribe Refuge. When you go inside, the quest marker will be there.
