Hi there, the problem appear when I got the gem in the Rift, I got it , I can upgrade the gem but I dont have it in my gear or in my storage.

If you can upgrade it, then it is somewhere !! Either on you, in your inventory, in your stash or on your follower.
You didn’t say what gem you were looking for… is it the Bane of the Stricken ?
If so, ask your Enchanteress to please give it back to you.
