When using fill for any cube recipe my whole stock of each required item is placed in the cube. I have tried the ideas written to seperate a stack and have not found any that work,ie
using left or right clisk and shift key. i am operating an apple mac 27inch machine, late 2017
Whilst the Fill button puts all of your materials in, the cube only utilises the amount of materials needed for the recipe when you click Transmute.

Since Mats now have their own Inventory space, there is no way to separate them.
And, as Meteorblade stated, there’s no need to.
