I’ll start with Differentiate in the following image and then do a TL:DR of all of the Merge, Purge and Separation considerations (Note: not everything here is inspired from my own ideas, mainly crossbow mastery on Barb)

Merge:
-Fire Claws + Wolves/Bear
-Pole Arm Mastery + Spear Mastery
-Bone Wall + Teeth
Converge:
-Magic Arrow (Am) to Magic Scythe (Nec)
Separate:
-Paladin Position from Amazon Position
-Bow Mastery from Crossbow Mastery
-Divide Shadow Master in to Two or Allow Shadow Master and Shadow warrior to be out at the same time
Implement:
-Bow Mastery in position of magic arrow previously
-Cross Bow Mastery in position of open barb mastery skill
-Magic Scythe in position of bone wall previously
Teeth now Tooth Wall: Applies magic damage dot to enemies who touch it. More convenient casting for funneling enemies in to bone spear path
Magic Scythe: Only proper to go melee after defense form(bone armor). 80% -100% physical to magic damage potential as opposed to magic arrow’s 40-50%. AoE attack.
Barb Addition - Cross Bow Mastery: Applies a duration of poison damage. X% chance to proc open wounds. + X% attack rating. (Most crossbows or even all should have pierce so as to not have to put pierce on this skill)
Amazon Addition - Bow Mastery: Adds a flat damage amount of Magic, Fire, Ice, Lightning, +X% attack rating. (Applies to Multi Shot, Guided Arrow and Strafe Also!)
Druid Proportioned Offense: Allow, through synergies and/or cross functions for the druid to attain the same offensive caliber as if he were to dedicate all skill points down the left side of the elemental skill tree (fire skills).
And for the Love of God, give the necro a way to restore his mana in counter competition to the new arrangement. (Iron golem alternates between thorns and redemption)
