I’m having a hell of a time with this and getting annoyed,lol.
Ok I play on switch and PC.
I want to use the same type of controller and button layout on both.
Problem is the only way I can get the switch controller to work is through steam, and then the button layout is different. More frustrating than that though, every time I go back to the switch all of my hotkeys are gone.
Please help
I’m guessing but is this the controller and method you are using
"The Switch Pro Controller, and many controllers you’ll find on amazon, use an older technology known as DirectInput. Good news is, there’s a very easy way to “convert” the Pro controller, or other DirectInput controllers, to XInput, using Steam of all things.
Make sure you have Switch Pro Controller support enabled in Steam. Go to Steam → Settings → Controller → General Controller Settings. Check the “Switch Pro Configuration Support” and “Generic Gamepad Configuration Support” options.
Add Diablo 2 R to Steam. Go to Games → “Add a Non-Steam Game To My Library”. A list of detected games should appear, you should see Diablo 2 Resurrected Beta in the list.
Launch Diablo from your steam library. The launcher will open, that’s fine. Once the game loads, your controller will automatically be enabled."
It’s hard to tell what you’re exactly have issues with but this seems important.

Players can now enable “Quick Cast,” an option available in game settings which can allow the player to use abilities with hotkeys without having to select the skill in the UI
Players can now enable the “Active Skill Bindings” bar. This additional bar shown above the standard HUD represents the skills (up to 16) players have mapped for their character.
As for the Nintendo Switch. I found this.
" Note: Your custom button configurations are saved on the Nintendo Switch system, not on the controller. The custom configuration for your controller will not carry over if you pair the controller on another system."

Don’t know if that helps. It was like trying to start your fridge with your car keys because I don’t have a Nintendo Switch or PC D2R.
