wiping out the proudmoore's wouldn't make the fleet disappear the tidesages can bind them to another family but it would hit directly in the morale of the kultirans for losing their ancient family and a political crisis in the middle of the war, if one survives, then tandred would become the lord admiral and as far as i am concerned he is far more respected than her.
but you are right, killing jaina would be a devastating loss for the alliance in particular not only we would lose our demigod mage who can literally turn the tide of battles or save the alliance in critical situations,also would hit hard in the morale of the alliance leaders. or probably it would only enrage them more,maybe anduin has enough about the horde's innocents.
now i ask the same question, why not using actual assassins or rogues? maybe set a trap to make her vulnerable or something like that? cutting the head of the snake is basic strategy.
