So, I get one merc fully upgraded (all skills and equips). And still recieve coins for this merc after bounty. Seems a bit strange to me…

Yes, you are receiving coins you have no conceivable use for. Yes, it is a bit of a problem for people who have fully upgraded a merc. A way to disenchant coins to craft other coins wouldn’t be amiss, in my opinion. To limit the impact, they could make it so you could only dust coins for mercs you had fully upgraded.
This answers a question i was having myself, as I was getting close on one character. I was very much hoping that they would be removed from the pool of drops which would facilitate the growth of other characters. I would be very much either for a way to trade in worthless coins or to have them not drop at all.
