The lower resist skill has to lower all resistance including magic resistance.
When I got lower resist at chaos sanctuary , I can check my magic resist is decreased through the advanced stats.
It seems that it is not applied to monsters because monsters get same magic damage even if they get lower resist.
I think it would be better for them to add an unique or runeword to lower magic resist. Then other magic users will also be affected.
